Upon Johann Nikolaus Misler's death in 1683, Hanneken became chair of the Theology Department. As an orthodox Lutheran who opposed the rising sub-movement of pietism, Hanneken was embroiled in numerous disputes throughout his career and was eventually forced to accept a lecturing position in Wittenberg (after an argument with Johann Heinrich Majus) which he held until his death in 1706.
